Is switching off the fuel pump the best way to practise auto-rotation? I thought bottoming the throttle was the way to go?

Well, electrics will still be alive. Thats what the batteries are there for
.
Hydraulic pressure also probably wouldn't disappear in a second, I think you get at least some time before you loose hyraulic assistance.
Otherwise, in the real world auto rotation training puting the throttle to idle is the prefered variant, because obviously you can still try to recover with engine power from a failed attempt.
In the simulator that doesn't matter that much, so at least I just cut the fuel.

In the real world Army, as xxJohnxx said the preferred method for entering an autorotation in the UH-1H, is the instructor will announce a power off autorotation to the ground or power recovery. When the instructor announces which he wants to see he will reduce the throttle to idle. I use this method by using my "Page Down" button and then going through the maneuver. I always talk myself through the entire maneuver as if I'm instructing myself on how to do it. If anyone is interested there is a step by step task list in the Instructors Tent under "Autorotation". This tasking came from the ATM 1-211 and will be used to test pilots for their senior wings.

Hydraulic pump is mounted on and driven by the transmission and not the engine.
Also, even you had a full electric failure, Hydraulic switch is fail safe, it needs power to turn the hydraulic valve off.
John is right, in RL, autorotation training is made with throttle to idle: Security, in case something going wrong, you can power recover; Engine cool down, we usually cool down the turbine before before shutting it off.
However, I didn't find yet in the UH-1H FM the cooling down time in the Engine shut down process.
